Its like, you can complete Act 2 and essentially "beat" the game, defeat the ultimate evil, save the world, watch the ending and the credits and save that clear data, and when the game takes you back to the title screen, you could very much call it a day, turn it off and it was a super meaty, and complete experience.... But, if you were REALLY super invested in the game, maybe the loss of Veronica still stung a little, maybe you remember Jades little bittersweet comment on those who died along the way and it bothered you a bit. So you load that clear data and find that you can still play on and actually go on a whole other quest to actually do something about that. And yeah, maybe it is a little controversial, since it does basically undo all the development of act 2. But hey, you didn't have to load that clear data. You could have called it a day, and Act 2 would have been your canon ending. But you couldn't let it go, and decided to jump into the rabbit hole to try and bend some time and space. Brilliant stuff, really.
