It's like Megaman. You pick your stage (story) in any order, conquer the stage, and move onto the next stage of your choice now slightly upgraded from the last stage. The stages don't have much in relation to each other except for the fact that they're all related to Dr. Wily's robots. That's really it. Probably late in the game (like Megaman) it'll probably come together because the game does have to end someway. For Megaman it's the Wily stages and final boss. For Octopath Traveler it's probably a common goal of some kind because I doubt the game just ends after finishing the last singular character path
