IMO The Aviator, The Wolf of Wall Street and The Departed are top 3 scorsese.

That's coming from a fan of Taxi Driver and Raging Bull. I think Scorsese's library is extremely strong, but I've definitely enjoyed his output with Dicaprio more. They are the types of movies i can rewatch over and over. Even Shutter Island.
I'd say its a testament to the near GOAT status of Scorcese but:

Taxi Driver, Raging Bull, Goodfellas, The Irishman, Casino, King of Comedy, and Mean Streets outperforms Dicaprio/Scorcesse's best work IMO.

Like you, I like the variety of the DiCaprio portfolio more, so I find myself watching more of it, but I don't think I could say it is ultimately better.... Plus I think DeNiro is just the better actor.

I feel like Kurosawa and Mifune is the correct answer, but Herzog/Kinski and Waters/Divine polling so low is making me sad. Those two combos did some absolutely wild shit, on completely different ends of the cinematic spectrum.

It's the rewatchability that elevates those films for me, but I can agree that Taxi Driver and Raging Bull are better films than most of the Dicaprio Output (i still think The Aviator is Scorcese's best film though). I Don't think The Irishman was that great of a film, DeNiro was definitely not a highlight of it at least and that's a big reason why I put the Dicaprio filmography higher up.

Pesci/Scorcese is probably the best pairing the more I think about it TBH

Cassavetes is also a good pick, but like Wong Kar-wai, it's tough to choose just one actor to go with them. Peter Falk and Ben Gazzara also deserve to be mentioned, though Rowlands is probably the best.

De Niro in Raging Bull and Taxi Driver are insanely good performances.
Joe Pesci's performances with Scorsese are also brilliant.
Di Caprio in The Aviator is definitely one of his best performances for me too from what I recall.

One big one I totally forgot was Fellini and Mastroianni. Tough to beat La Dolce Vita and 8 1/2. Though I must confess I have never seen their other three films together.

I rewatched Re-Animator and From Beyond this October (as well as Society from Yuzna). Good stuff.
They're such an interesting duo because you had this director who was all about being as transgressive as possible coupled with this classically trained stage actor who always elevated whatever schlocky material they were currently working with. And then they ultimately collaborated over their shared love of Edgar Allen Poe. But, in all fairness, now that I'm thinking about it, I feel like it would be unfair and irresponsible of me to not also mention the classic Gordon collaboration with Barbara Crampton. Combs is undeniably amazing, but I dare to say that Crampton was required to provide more of herself and to be more fearless in her works with Gordon.

I'd go so far as saying that Crampton was actually the highlight in From Beyond, as I don't think Combs could really shine in his role the way he did as Herbert West in Re-Animator.
