Kid Icarus is the only game I know of to feature SuperFX-style models as a throwback. (Wait, Starfox 0 has original model arwings as an amiibo bonus. Let me know if I've missed others.)
Depends on what you mean by "SuperFX-style", but if you just mean low-poly then VF4 is the first game that comes to mind:

F1GP. I could go on about one of my favourite games but it's the car models I wanted to post about. At that time I don't think I'd seen poly F1 cars except for Winning Run in the arcades, so it was quite the revelation to see them on an Atari ST.

PDS also did a good job conveying strange and otherworldly monster and technological designs, despite the Saturn's limitations.

I don't know about "favorite" but I just started Threads of Fate and I like the look of most of the character models. Mints is really good

Seeing the models, i love the mix of low-polygon models with pixel art for the textures. It gives it an "intentional low-res artstyle" quality. Many DS and PS1 games had this style. Even so the DS could to it better, since it combine the best features of the PS1 (texture size) and the N64 (number of rendered polygons) to made this style look very good.
One thing I do like the DS over the PS1 models: No ugly texture warping. It makes me wonder what would a port of FFVII for DS would look like.

Cartridge size would not be an issue, due to the DS using MobiClip for video compression, which is significantly smaller that typical video sizes of the previous era.

Like MGS1, Vagrant Story's models aren't easily separated from their extremely effective and economical texture work, but the result does allow for a lot of detail under very strict limitations.

The Harpy is probably my favourite individual enemy design from the game - it's a simple, sort of goofy design that works really well in context; managing to become oddly unsettling due to the way it's framed and its abilities. The mixture is slightly reminiscent of Kaneko's SMT demons.

Yep, MGS1 and Vagrant Story are so good they turn the weakness into a strength. I love the way the models look.

I'm still impressed by how well the Mega Man Legends series looks and animates even with persistent fists.
