if he's DKs nephew, DK must have a brother or sister. But who? And how is DK an ape and Diddy a monkey. None of this makes sense.

Well Diddy's invented by the British and tbh Britain doesn't make any sense either so it all adds up.
We don't know yet for sure. There is speculation that he could be more closely related to Funky Kong. Could be Fedora Kong or Redneck Kong as well. In all likelyhood his parents probably died in the Great Ape War.
Hey, at least in the new Ducktales series, reference is made to Donald's sister
I think it's Kiddy Kong, who actually has an ambiguous syndrome and is older than he acts. He is looking for his son, Diddy in DKC3 but he can't remember why.

According to DK Vine, the first and last word on any and all things DK: Donkey Kong has no actual relation to Diddy, Diddy just considers DK to be like an uncle.

I thought Uncle Phil was Will's uncle? His mother's brother / in-law / cousin.
Will was related to Uncle Phil through marriage. Phil's wife was his maternal aunt.
