I felt like the chaos/lawful system (can't remember what it was called) that they introduced kind of ruined the concept. At that point it became a lot less funny and impressive.

Yes, it was. Digrat ruined that part, kept teleporting us out of the hideout (or was it Silph Co?) and we dropped Bird Jesus, the best Pokémon after Abby (Charmeleon) died to the box.
