metal gear on the nes was sort of a bastard port, snake's revenge is completely unrelated to metal gear 2 and had no involvement from kojima, and peace walker is for all intents and purposes mainline
so really it's just those two, twin snakes, mgs3 3d, and ghost babel

Dixie and K. Rool are two of the most requested characters. I seriously don't think any other two reach their level, besides maybe Geno and he's third party.

Smash doesn't really need a huge super popular newcomer to sell a ton or get people excited at this point, and those characters are much more accessible for Nintendo since they own them. Sakurai has gone on record saying even dealing with a partially owned franchise like Pokemon in smash presents a lot of challenges, dealing with double digits worth of entities for this would be way more trouble than it's worth for one character, even if it was fucking Darth Vader or something like that

Because Goku actually stars in million selling game franchises? Like the recent Xenoverse games hitting 10 millions in two entries. Kingdom Hearts is the best selling game for Mickey, but it doesn't even star him. So, you obviously see demand for the character from the big game franchise, rather than the franchises that aren't so big as games.
Theatrhythm Final Fantasy for the 3ds - rhythm game with characters from all FFs, and Final Fantasy Explorers (Monster Hunter-like game where the hero gets the power to become heroes from previous Final Fantasies as limited time power ups, including Cloud). He also appears as an opponent in the Coliseum for some of the portable Kingdom Hearts spin-offs.
Snake is in because Sakurai's buddy Kojima asked for him to be in. Has nothing to do with a rushed NES port or non-canon sequel that Kojima had no part of.
When they showed all the logos for Ultimate, it was a Metal Gear Solid logo too.

I don't think Sakurai gives a shit about how well the video game side of a non video game franchise sells to be honest. By the point where you're considering those characters, limiting your concern regarding their popularity to video games is really, really fucking pointless and dumb
