Obviously inspired by the recent "the worst plot twists" thread, what are some of the best plot twists in gaming?

For me, it's NieR

"You're the bad guy" is putting it lightly here. Not only are you, quite literally, the bad guy in the form of the villain the Shadow Lord who is simply NieR from an earlier point in time. But you are also the bad guy in that you were unknowingly slaughtering hundreds of innocents who took the form of your typical jrpg grunts and your actions cause the end of the human race to become inevitable

KOTOR 1 is the obvious choice here

You are Darth Revan. I played as a woman my first time through and it blew my mind - they never refer to Revan by pronoun until after the reveal.

I also enjoyed the twist with finding out that the Collector's are indoctrinated Protheans.

A modern one, DQ XI's
post game is really cool. It reminds me of the time heist in Avengers and which really rewards how much you remember the character arcs and who you can save. [\spoiler]

The main protagonist is transgender (technically intersex, but was raised as a girl and identifies as a man).

The apartment segments happen out of order with the actual levels you play. You're not the only one getting the phone calls, either.
The little girl isn't real, you're just too doped up on Chronos to notice. Also, your nightmares of someone breaking in and killing a scientist (and you, as a child) are remembered incorrectly: you're the one doing the killing, not the one being killed.
The Baker family was always conscious of their actions, but due to Eveline's influence, they could never break free to warn or help you. One of the most satisfying emotional climaxes in the entire franchise sees Jack sitting you down in the living room to apologize to you for all the harm he caused you.

Not a plot twist as such, not in the way it's being described in this thread, but the way some of the choice aspects in Life Is Strange played out shook me, like really shook me, because I was trying so hard to do good and things didn't play out that way. Spoiler about near-end events in LIS:

I warned Victoria about the dangers and me warning her got her murdered. I had to take a break. I was not ready.

Silent Hill: Shattered Memories' twist is AMAZING. The only game that ever made me feel the same way I did watching The Sixth Sense for the first time. A fantastic ending and pay off to a fantastic game.

Which doesn't fit at all with the files showing they were bad long before Eveline arrived.

"Snake! You've been talking to..!"

"me... dear brother."

It's one of the best twists in gaming because despite seeing the guy's face via codec even you the player doesn't make the connection.

And it makes replaying the game even better as a result!

From Metal Gear Solid 1.

At this point we need a name for this Era Syndrome where a negative ranking thread gets immediately countered with a positive one.

Favorite plot twist: Ganon is the good guy in WW.

I loved how me being an asshole to her eariler ended up actually saving her life by making her not believe my warning

NieR, Danganronpa V3 and Ghost Trick. V3 is incredibly divisive because of the final chapter but I loved it.
