So are we going to pretend that Shia Lebeouf wasn't his son in this one?

Surely this is being used as a torch passing movie again

Maybe at the end of it Channing Tatum will almost grab his hat and then he'll stop them again.

Then in 6 it all culminates in a huge fight between Shia and Channing

I mean Crystal Skull already ignored that he had a daughter according to the "old Indy" segments of the Young Indiana Jones Chronicles TV show

Marion will most definitely be dead

not a knock on karen allen she didn't have much to work with on crystal skull but there's nowhere else to go from there

Eh, should be easy to avoid bringing them up in the film without killing them off or pretending they don't exist. If Indy is retired or the film starts with him on a research trip instead of at home it's possible to just avoid bringing them up at all. He's also, like, probably not a great dad or husband, so a divorce wouldn't be super surprising.

I do recall that there was at some point an Indy story group formed at Lucasfilm, so presumably they want to keep continuity instead of just ignoring it where possible.
