There hasn't been any romantic implications between them ever. I'm more inclined to believe that they are roomates or a Finn & Jake situation where they were even raised as brothers. We don't even know their ages, but given how much of a brat Kazooie is, I wouldn't rule out that Banjo found her egg and raised her.
Tbh I don't think any of the Banjo Kazooie settings or characters makes that much sense if you start to question them.
